Is there a way to sync or transfer my email contacts to my iphone from my mac, they are not in the Contacts/Address book but in the Mac mail program?

Umm... If they're in the Mail program then they should be in the Address book. If you mean the addresses stored for "smart entry" when you compose messages, unless you can find the file they are stored in, there is no easy way to transfer them.
